I don't think I ever considered it full-on canon to the films, but it was close enough. Playing it now hits a bit different for me, due to the film(s) it was substituting for actually having come to pass. But while it may have lost some of that "GB3" novelty, it will always contain Harold's last performance as Egon.
It's still a great game, but I kind of understand why Afterlife chose to ignore it for their story. If you're using Gozer again, you probably want it to be a rematch and not the trilogy. But I also get why some people wanted it to be canon; there were some great additions to the universe. The one thing I don't miss, however, is Shandor Island's mood slime retcon. I think the ending of GB2 works much better if the New Yorkers are joining in to help defeat something that they themselves had a hand in creating.
I never had the same attachment to Spirits Unleashed that I did with GBTVG. I knew it, much like Rise of the Ghost Lord, was mostly designed to hold the momentum until the next film came out. But the game was a lot of fun, and it's always great to see Dan and Ernie reprise their roles.
"Have you missed us?"
